In order to explain the Omega Crises I shall attempt a small background lesson into elementary quantam theory and possibly a little about thermodynamics. (Yes, Boring I know, but entirely necessary at this point.)
So here goes....
It is generally supposed that all we can observe in our universe right down to a sub-atomic level, exists within an environment of "Stuff". This is quite logical at least to a human because it is impossible for anything to exist within nothing. The "Stuff" which surrounds us and makes up the universe is quite stable.
It is stable because a) the universe, for the most part, is expanding at a constant rate thus allowing the universe's temperature and mass to remain at a sustainable level. and b) because the composition of the "Stuff" can never be altered. This invisible "Stuff" which makes up the universe and everything in it is generally refered to in Quantam physics as "Matter"
As long as the universe keeps expanding then "Matter" will remain stable and there will be nothing to worry about. However if the universe were to begin to contract then the temperature would rise exponentially until the universe would become so hot and so dense that it would implode in on itself. In essence the phenomena that we all know as "the big bang" would happen in reverse and would produce "the big crunch"
Big crunches are in fact happening all the time on a smaller scale. Each time a Star explodes (sorry that should read implodes) then the stars mass is increased exponentially until a black hole is produced. The implosion itself is known to common folk as a supernova.
The energy produced from a supernova is inmense and if harnessed could, in theory, be used to propell objects at many, many times faster than the speed of light. It is thought that the secret of time travel could be revealed if someone/thing could harness such energy and travel faster than light.
Two problems exist when it comes to harnessing the power of a supernova:
1) To harness its power you would have to be there when the thing detonates. Unfortunately being there would mean that your mass would be increased to infinity squared at exactly the same moment that your body were incinerated by the immense heat produced.
2) The resulting gravity (of entirely unthinkable proportions) would suck you to the centre of the resulting black hole where all matter is condensed and mushed to the point of no return.
This point of no return is called an "event horizon" beyond which it is impossible to obtain data, Some speculate that there may exist a mirror image of the same black hole ("a white hole") which instead of condensing "stuff" actually spews it out the other side into another expanding universe of entirely different stuff (anti-stuff if you like).
THe stuff on the other side is generally referred to as Anti-matter. Logic would dictate that this anti-matter would be of a different and in fact opposite composition to the "Matter" of our own universe. Anti-Matter and ordinary Matter could then never exist side by side in the same universe. The resulting instability would be enough to send the universe into meltdown chaos. The composition of our own universe and corresponding "stuff" would then be altered, and it is quite possible that our universe would begin to contract, heat up and eventually implode in on itself.
Good now let me see There was once this chap called Omega.....

Omega was a brilliant scientist who excelled in the field of Solar engineering. He lived on Gallifrey around the same time as Rassilon and in fact they worked together on the odd project here and there. One such project was the creation of Validium a kind of intelligent and impentrable metal which was to be used to defend Gallifrey against its enemies both on and outside the planet. The fantastic metal only became conscious when it was reunited with its other two parts. Later when Gallifrey became a stable Utopia the Validium could no longer be needed and was considered to be dangerous thus the Doctor scattered its components across space.
Omega was convinced that he could harness the power of time travel for the Gallifreyans and thus bring stability to his troubled people. He worked tirelessly on many great solar and time travel experiments and finally detonated a supernova near to gallifrey with a view to controlling the inmense energy produced and discovering the power of time travel for his people. His experiment ultimately succeded and produced the tremendous power source at the heart of Gallifrey which allows for the creation of the matrix and powers travel through time. The power souce is sometimes called the eye of harmony. Unfortunately Omega made a slight miscalculation in his experiments and he was sucked into the black hole which his solar manipulator had created. Rassilon was left to finish the experiment and harness the power of time travel. This he so did in honour of his contemporary and he ruled over Gallifey in peace as lord president in possibly Gallifrey's finest hour which was aptly and posthumously named "the Rassilon era". The Solar manipulator which Omega used to detonate the original supernova came to be known as the "Hand of Omega"
Omega was then hailed as a hero on Gallifrey who, not being content with just being a brililant scientist, made the ultimate sacrifice in order to hand the power of time travel to his people thus restoring harmony after many eons of darkness, cruelty and war. In the Prydonian Academy on Gallifrey, Omegas legacy is obligatory study and it is with great respect that timelord students learn of his extraordinary experiments and ultimate demise for the greater good. Omega did not die however as had been thought. In his experiment he actually passed over the black hole's event horizon and lived in a universe of anti-matter, becoming antimatter himself. In this universe however he became embittered believing that his timelord collegues had abandoned him after all he had achieved. He set about returning to his own universe and has tried to do so on two ocassions. In his efforts to return he was as brilliant as he was uncaring. In the first attempt he succeded in opening a passage between the universe of matter and anti-matter and he also found a way to send anti-matter into our own universe to prepare for his arrival. This had of course disastrous effects on our universe and drained the universe of all its energy sucking everything into the universe of anti-matter. Gallifrey was indeed powerless and could only summon up enough energy to send the doctors first two incarnations to earth to join the third and attempt to find a solution. Doctors two and three passed into the universe of antimatter where they found Omega and did battle with him eventually closing the whole between the two universes. The whole episode is known as the first Omega crisis.
Omega still would not perish however and attempted to return to our universe a second time (the second Omega crisis). This time his efforts were more refined and he defined exactly the time and place where he was to materialise. He even had help from the odd ally on Gallifrey and was able to travel across an Arc known as the arc of infinity. He realised however that he could not exist stably as antimatter in our universe and devised a plan to steal the body and lives of a fellow timelord thus converting himself back into matter. According to Omega, the best and only timelord deemed suitable for the "transfer" was the doctor. The plan was discovered and the doctor's fifth incarnation was summoned to gallifrey to be wiped from time lest the anti-matter produced by such a transfer should destabilise and destroy the universe. Omega built failed to steal more than the doctor's DNA and reverted back into anti-matter before he could become stabil in his new body, an effigy of the fifth doctor. The Doctor promptly fires a shot from a matter converter at Omega just as he dies thus avoiding the universes total destruction.
