Our ideas for series threeJust came to this thought when I read about the theory of the Doctor ever having a son.
I think that series three will reveal all secrets about captain Jack. Since he's returning in that series.
I could think of a lot of secrets to be revealed.
In "The Doctor dances" at first the doctor doesn't trust Jack the least bit, but he turns around quite quickly. The Doctor probably has his reasons to start trusting him so soon. Has he recognized Jack. Maybe they have a history together. Could it be that Jack somehow is a timelord who in another regeneration has ever met the doctor before?
Are they maybe related?
And another one. I suppose the Doctor will travel to Jacks two lost years to figure out what was stolen form his memory. Or maybe the doctor will discover it because he already knows what happened as he discovers who jack is.
hmm, it's all starting to get quite difficult. I'm not sure if I still get it.
Anyway, let's get brainstorming...

My brain is always like a storm:
A lot of rubbish flying and being tossed about that is no use to man nor beast!
One idea is that the Doctor trusts him because he is used to Time travel. Jack seemed to fit nicely inside the TARDIS and knew what to do and when to do it!

maybe he's been there before...

The Doctor

He seemed to understand everything about the Tardis. I dont think he is a Time Lord. The doctor would be able to feel his presence surley?

Usually the Doctor has a bad memory for faces. He knows many people and has often an inkling that he has seen them somewhere before but cannot always remember when or where.. It generally makes little difference whether the one in question is timelord or not. Remember the PM member of Parliment for Flydale north whateverhernamewas who lead the country into Britains golden age after WWIII? Took the Doctor ages to figure out who she was.
It is therefore entirely possible that the Doctor now knows exactly who Jack is and what happened to his lost years. He kinda didnīt remember at first but was sure enough about him not to trust him. On the other hand he would also know that the memory thing was true. I.e. that jack couldnīt remember who he was and as such should have a second chance and could even be a usefull 51st century Ally to have. Even Byon Fodjs (Slytheen) got a second chance when her memory was erased.
So my guess is that the Doctor is entirely aware of what happened to Jack but deems it better not to interfere with the due course of time. If the Doctor spilled the beans on Jackīs past then it would perhaps not be in Jackīs best interests, and if he is to rebuild the earth, then I doubt that the Doctor would jeopardize the completion of such a monumental task.
All this might possibly come out in season III if Jack is to be tackled at all but then again it might not.
Diplomatic as ever.
