Does anyone know if the Children in Need special will be available on DVD, as an extra for the Christmas Invasion DVD for example or whether the BEEB will just leave the scene out?

I would presume so... The Beeb need the money so they can afford to get rid of Eastenders.

You will see at the bottom of the page, a sentence on where to download the video. RIGHT Click on "HERE" and "Save Target As."
